i have a 89 mustang and about a year ago i've started having a charge problem.  heres the problem; when i start my car the battery voltage will be pretty low, like the second to last line, and will cause my alt. to work a lot harder. but, after driving for awhile the voltage will rise to the line above half. i replaced my alternator with an 120 amp one about 8 months ago and it still is happening.  if you have any ideas hit me back.
P.S - i live in new mexico so its not that cold here.

Don't know if this will help, but you might have a voltage leak somewhere. If you have an aftermarket stereo system with a bass capacitor can cause it to drop, or if you have a hot wire grounding somewhere can cause it.
